The certifications will not help you get admission into MS. But, the certifications and work experience will help you to get a job after MS. There is very great demand for Java / J2EE developers in USA.

Do you think that apart from the global certifications I can get into a decent enough university for pursuing MS in Computer Science???

Well, you see the key thing is that you have not specified whether you did Bachelor Degree in Computer Science. For MS admission, they do not care about your work experience and they do not care about the certifications. But they do look at your academic transcripts and determine whether you have taken all the undergraduate computer science courses which are prerequisites for the MS computer science courses. If you have these courses on your Bachelors transcripts then you will get admission into MS.
For job they don't care about your degrees. The 5 years work experience and the SCJP certifications are more valuable than your degree.

There are thousands of universities and any one can get in to MS in US as long as you have bachelors or 16 years of education and a degree with GRE and toefl.of course some univs do not even require toefl.
For me decent enough univ is where you do not have to spend lot of money to do masters with some tuition waiver either as Graduate assistant/research assistant/teaching assistant. also, Masters in computer science is over rated if you have bachelors in computer science. that is all my opinion.
